I think I see the problem.  When $HOME/.xinitrc exists, 
/usr/X11R6/lib/X11/xinit/xinitrc is never called.  That is the program 
that loads /etc/X11/xinit/.Xresources.  Just put

xrdb -merge /etc/X11/xinit/.Xresources

in your $HOME/.xinitrc file.
